Rantaro, Kirimaru, and Shinbei are far from being excellent ninjas. Training at an elite ninjutsu academy in historical Japan, they are accompanied by their tongue-in-cheek friends, ninja masters, and idol senior ninja trainees. Rantaro and his ninja-in-training pals are called "nintama" — a combination of "ninja" and "tamago" ("egg"). The story of the film begins when Doi-sensei disappears after being challenged to a duel by Moroizumi Sonnamon, a tasogaredoki ninja. While Yamada-sensei and the 6th graders of the Ninjutsu Academy search for Doi-sensei, a man dressed in white suddenly appears at the Academy!

Rantarou, Shinbei and Kirimaru are ninja apprentices in the Ninja Gakuen, where first grade ones are called "Nintamas" (contraction of the words ninja+tama (egg). They must learn everything a ninja must know, but as for our heroes, money, food or playing are more interesting. The series show the everyday adventures of our heroes, segmentated in a cartoon fashion, like 2 small episodes in a 30-min show. The cast also includes the teachers (Doi-sensei and crossdressing Yamada-sensei), nintama kunoichis, evil guys (Dokutake ninjas) and even family members of all the cast...

Ninjutsu school teacher Doi Hansuke goes missing after heading to a duel where he was challenged by Tasogaredoki Ninja Moroizumi Sonnamon.
 
Denzo Yamada and Tamatsu, a sixth-year student, hear about the situation and begin searching for the missing Doi.
 
Meanwhile, information comes in that there have been some disturbing movements at Dotake Castle, which has always been an enemy of the Ninjutsu Academy.﻿
